I don’t think atheists are necessarily smarter than religious people. I think they’re just more willing to expose themselves to a wider variety of information, while religions in general tend to discourage inquiry (of course, they have a vested interest in doing so). As one reads through the NT, for example, there’s nothing but contempt expressed for the “wisdom of this world.” Secular learning is seen as “vain” and even “satanic.” Suffice it to say that getting a (secular) education is not a priority among the religious. Additionally, it is widely believed by many religious enthusiasts that we are living in the “end times,” that the world will come crashing down any moment now (for centuries Christians have preached the “imminent” return of Christ). So why bother wasting time getting an education when it's all about to end anyway (I've heard this sentiment expressed quite frequently by many devout individuals). In short, most religious enthusiasts are a people of one book.

The only thing I would quibble with is the idea that it's a "modern" phenomenon. There was a great rise of anti-religious rationalism back in India before Christ ever came along (when India invented the Arabic number system), and Islam was a hotbed of tolerance, high tech, and open-minded-ness at it's height a millennium ago. Ascendant cultures tend to produce rationalism for the reasons cited in the article. The brand of rationalism of the ascendant West will last only as long as the empire.
Actually I have another quibble. Does it make that much difference. Rationalism is a different form of faith more appropriate to the "being-in-control" end of the spectrum, but it is still faith.
